People think the Hero of Twilight is also the Hero of the Wild, but I doubt it. For a timeline placement, all Nintendo confirmed is that it couldn't be before OoT, so we have quite a few Links to look at. All the Links remaining is...

The hero of Time

The hero of Wind

The hero of Trains

The hero of Light

The hero of Legend

The hero of Hyrule

The new hero of Hyrule

The hero of Twilight

In the trailer for BotW in the Switch presentation, we know that the Link has to have met the Deku Tree in his travels by this line he says in the trailer "That look on your face tells me that you have no recollection of me, however."

That means there are only 2 Links that have done this. Those are the heroes of Time and Wind. We can then eliminate Wind because Hyrule is flooded at the time.

Now onto the main theory, where the canon ending to BotW is where Link actually dies. Thanks to Hyrule Historia, we know the Great Flood happened around 100 years after OoT. Wait... where else have we seen 100 years being specific? Yep, the length of time it takes that Link was in a slumber. Also the design for Calamity Ganon was closest to the Ganon from the WW slideshow intro, with a beastlike form and being huge! Towering over Hyrule castle.

The intro states that Link gone on a personal journey after OoT and Ganon risen days later. The people prayed for Link to return, but he didn't show. The Great Flood was done to trap Ganon but... why wait 100 years? Why not 10? Maybe because they had to get Link ready in his 100 year long slumber. I'm theorizing that Link was killed by Ganon's forces (maybe a Guardian attack?) and the goddesses, whom lost hope, done plan B, the Great Flood. Yes, I am theorizing that the canon ending for BotW is Link dying. It could actually make three timelines from it. If Link died, the games Windwaker, Phantom Hourglass, and Spirit Tracks go.
